Analysis — Compute Drug Scores
Purpose. Run the PharmITH pipeline on your own single-cell expression matrix to obtain drug connectivity scores per sample. The job runs server-side and you can monitor each stage on this page.
- Input. Accepts CSV/TSV (cells × genes), RDS/H5/H5Seurat, or 10x
.tar.gz archives (must include matrix.mtx, barcodes.tsv(.gz), and features.tsv(.gz)/genes.tsv).
- Metadata. Choose the appropriate Cancer Type and Tissue; provide an email address to receive the result package.
- Workflow. Stages: upload → preprocessing → cell annotation → drug scoring. The progress bar updates in real time; if a job is already running for your browser, its status is restored automatically.
- Output. Downloadable artifacts include normalized data, cell-type annotations, and drug score tables; an email with attachments is sent when the run completes.
- Notes. Large datasets take longer and may be subject to upload size limits(must less than 2G).
Note: Analysis can take a while. For reference, ~1,000 cells typically require ≥ 30 minutes.
